You can rent a car or take a bus to Patagonia but I highly, highly recommend flying. The distances are huge between Buenos Aires and Patagonia so why not spend the time in Patagonia traveling around the beautiful landscapes?

Yes, you can fly from Buenos Aires to Patagonia. The main flights are with Aerolineas Argentinas which is the national carrier of Argentina. The flights cost about $200 to Bariloche and more like $300-$400 further south to El Calafate.

The flights from Buenos Aires to Patagonia usually take between 2 and 3 hours. The flights were standard flights in my experience, nothing special about them. You will notice the airports in Patagonia are very small as the towns that they serve are also quite small.
Final thoughts
Buenos Aires is quite far from Patagonia as Argentina is quite a big country. Buenos Aires is in the northeast of the country and Patagonia takes up the whole south of the country.
